SPOILERS: Difference between manga and anime endings

The scene of the pile of dead body, is not a real event.
That is a picture in Shuuji's mind.
(Of course, this is one of opinions. You can have other imagiations. But this opinion is the majority in Japanese Saikano fans.)

Shuuji never does raping. That scene is a mere process of loving. This scene is censored in the animation.
Chise gets happiness. She wrote so in her letter to Shuuji.

All people except Shuuji and Chise is killed by Tsunami in the animation. In the manga, it is all done by Chise.
If you can understand Japanese language, I bet you think so.

Chise changes her own body into the huge space ship, in the manga. In the animation, no.
The ship has semitransparent body. Shuuji boards into the ship.
So, you can look like they are sitting on the earth in the final scene.
Chise's shape in the final scene is not a physical body.
It is a video image brought from inside of Shuuji's brain.
This is almost same between manga and animation.
Chise says that fact cleary in the manga, but in the animation, not clearly.

And... there are many other differences.

I just got the Saikano manga and was able to follow the story thanks to the information I got from the anime. The part that I found significantly different was precisely the ending, and been looking for an explanation until I found this thread. Pretty informative.

I just got a question:

In the post I am replying to it is said that Chise destroys everything and the takes Chuuji as a spaceship. My question is, what is the specific reason why Chise does this? Is it also explained why Chise only takes Chuuji?

Also, when Chuuji is in the field of bodies he keeps saying "gomenne". Why is that?

If you live in Toronto, then there's a manga store called Kikiwai in the Chinese Cultural Centre close to Spadina and Dundas that sells them. That's where I got my copy
